Yes — that is exactly what rebottling is, and it is the correct answer to this question. A new virgin bottle in a reclaimed cage gives you a container with no prior contents at all, because the only part that touches product is new.
It needs a prior-contents declaration naming the product, the shipper and the wash method. Whether that constitutes a "certificate" is semantics; whether your auditor accepts it is not. Ask your auditor what they want before you buy.
Black bottles are usually pigmented with carbon black and are generally specified for industrial or outdoor use rather than food contact. If you need UV protection on a food application, shade the tote rather than pigmenting it.
